I kind of see what Mr. Baldwon was going for, but I think this was a metaphor gone astray.

I don’t think you’re missing anything. He is so clear that he can be seen through. He can’t make himself more clear (I guess unless he changes his refractive index to more closely match that of air?)
I think this makes sense. If he had made himself more clear, he wouldn’t have been disturbed because no one would have see him. The fact that he told his coworker he didn’t want to be disturbed earlier is incidental.
He’s asking in the literal sense rather than the more common figurative, and that’s where the belly laughs lie.
